In summary, for those that don't want to read the article. Apparently the only NCAA sport in which the NCAA does not "own" the national championship is the FBS. It is owned by the FBS conferences and Notre Dame.
A question arises then from this, if a team wins the cfp and it is later found out that it was won while NCAA violations were committed, can the championship be stripped (see USC 2004) from said team? Additionally, in a case such as Mizz this season, if they were potentially chosen as one of the top 4 could they participate in the CFP, as it is not an NCAA championship game?

With regards to Missouri, I think that they could play in a non-NCAA-sanctioned event. However, I think there would be repercussions with the NCAA for violating the NCAA's ban on post-season games. i.e. I would argue that the NCAA is saying "Your season must end at the conclusion of your regular season, or else there will be blood!"
But, to cut to the chase and avoid the greater issue of NCAA compliance versus CFP independence, Missouri would have no chance to going to the CFP without playing in the SEC championship, which is impossible due to their NCAA prohibition against post season games.
